For all the history, the single most important practical rule about QR codes is simple, and easy to get wrong: a QR code has to be dark on a light background. Dark code, light background, with strong contrast between the two. Phone cameras are built to expect that arrangement, and they rely on those dark corner squares to find and read the code.
Flip it — a light or white code sitting on a dark background — and most phones simply will not scan it, no matter how sharp it looks in your design. Inverted, low-contrast codes are the most common reason a nicely styled QR code fails once it is out in the real world. You can absolutely give a code your brand colors; just keep the code itself darker than whatever sits behind it, and keep the contrast high.
